Actually I believe she is travelling in a ficticious airline that allows you to take your own Katana in the flight with you, because when she is returning from killing O-ren you can see that other passengers have katanas with them, and they are taking them on a special katana case right next to the seats, so i believe this was all done to make the impression of the neo-samurai's in japan.
It was clearly a fictitious and 'mysterious' airline. At the end we see the outside of the 747, and there is no livery or company name.
