In the part where Neptune was about to execute Mr. Krabs, he locked the door so that his daughter Mindy couldn't get in. When Spongebob and Patrick crashed in through the roof, there was no lock and Mindy came inside. Neptune wouldn't have unlocked it, because he was trying to prevent Mindy from stopping the execution.
