NO she doesn't she shouts Ron three times but she is exausted and hits a bump jolting her voice, but she clearly says Ron every time

Anywho, I have never noticed this and have watched the movie WAY too many times. Also, if she had yelled out "Ronald!" it could be mistaken.

I have gone over and over this scene and if you lisetn carefully you'll find that Hermione doesn't say Rupert she calls Ron then calls him Ronald which if you hadn't noticed is his characters name and they call him Ron for short. It would make sence as she calls him Ronald many times in the movie.
