When Morpheus, Trinity, and the Keymaker are down in the garage, and the other Twin turns invisible to avoid Trinity's gunfire, watch closely. You can see where the bullet is penetrating the Twin's 'aura' to go through him, but yet, the front windshield of the car behind him remains flawless.
Sigh... easy... the camera angle was different that of the shots coming from the gun. The bullets were being shot down the small ally way between parked cars.
Bulletproof glass is hardly a new thing. It exists. In real life. That's outside your TV. Loads of supposedly important people like politicians have it fitted to their various forms of transport.
