When they are in the restaurant and the little alien things starts dancing and singing...you can clearly see the little strings and little rods to make him move.
I don't think that is a slipup. Since the movie is a prody anyway, maybe they were just parodying good movie making as well.

Well, notice how in one scene of the little alien his legs are kicking, then in another perspective (for a few seconds), he's just moving across (no kicks), then in the final bit before it goes through the door, his legs are kicking again.

They did that on purpose to joke around with the fact of how many movies during that time were using puppets. Maybe you also noticed the line going down the counter marking the path of the little alien where the pole to move it's tail came up from.
