It is at the very beginning of the movie when (young) Will is rescued from the water and Elizabeth is told to watch him. Elizabeth sees Will's necklace under his shirt. At this point you can tell it's still around his neck. But then all of a sudden she's holding the entire necklace in her hand without having had time to take it off.
