Also during the first shot where Morpheus' hands are behind his back he is holding the case for the pills , but when the angle changes and his arm is down the case is gone.

I have to admit that I noticed this upon, somewhere around my 6th viewing of The Matrix. This is an understandable mistake. With the many times they shoot each scene, the actors do different things (stand in slightly different position, etc.). When they are editing the scenes, they may merge scenes and have a body position be a little off. This is really no big deal and is one of the little mistakes that are expected to be found in any movie.
